There is no easy way. The difficult way is to rework the UV-map.

I think, the most apropriate way for SH3 is to build a simplified model (based on the original one) and create a single texture for the entire model. Then, it's easy to create several skins... But this is a lot of work !

Sorry but no re-uv work would be needed.
What would happen if made a multi texture is that only the hull texture would change.

Really never tried to multi-texture the deck textures but since I can't recall it ever having been done I suspect it can't be.

Now if you can live with one deck texture no matter the Hull?

That's true, but the problem is that the "deck" texture doesn't apply only on the "deck", but also on large vertical surfaces (above structures, command cabin, etc.), and the camo pattern is used on them. So the result would be that only half of the ship has a camo pattern...
