Yep, always check your orders. For each patrol you'll get a time period and a radius to patrol in. If you go out of the radius given the clock starts over, that's why missions don't complete. The best thing is the advice given, stay within the radius until the star greys out.
You can then call in for another mission, but remember you get as many missions as you call for, so go back to base when you're ready, you don't have to keep completing missions.
