I removed all three of the resolution files, d3d9.dll, the cfg file and the database compability file it'd created and it just recorded fine. Even worked in EVE, so I'm thinking that the first time I tried it the resolution fix screwed up FRAPS somehow, which is why it didn't work at all. Of course I never tried restarting FRAPS!
All seems good now though, so far.
