You have to "drag" the torpedo from its surface storage to an open slot in the respective compartment, bow or stern, while the boat is surfaced. In unmodded SH3 you can do it just about any time, but the realism mods force you to do things more realistically, such as reduced speed and not very rough wave action. If you have not yet fired any torpedoes there will be no empty space to bring one down from up above.

Also, you cannot move it directly from the external storage to a tube. You must first load it into a reserve slot, then into an empty tube.

In the game you cannot move a stern external torpedo to the bow storage, or bow external to stern reserve. In real life this was possible; the crew would retrieve it from the cannister then swaddle it in life jackets and float it to the other end of the boat. The game will not allow this.
