Never played the mission in question but, usually my tactics for going after a Moskva or Kresta involve long-range shots with a mk 37. If you are lucky (and he's not going too fast) you can walk a shot into his baffles without being detected, damage him enough to slow down him down, and get off another shot or two in to finish the job before you're localized and engaged by the escorts and helos.
I find using the Mk 16s to be nearly suicidal, you have to get close enough that getting detected is a near-absolute certainty and then you've got the helicopters on top of you and it gets really dicey, let alone the RBUs.
The trouble with my method is that these shots are not easy to set up, and doing the kind of propulsion damage required is never a guarantee. Still though in most cases if you damage it, you accomplish the objective because the game is generous enough to count it as a mission kill (your target has to go back to the shipyard to get patched up rather than perform whatever dastardly deed they were planning to be up to in the North Atlantic).
