When I was in port I could add emblems via the outfitting screen.. I apologize but I do not remember the name.
I know that I click the sub on the desk so I can see my crew, torpedo load out, and systems tabs. Under the systems tab where you would do things like upgrade your deck gun or flak you will find it.
For me it was with the main deck plating, decoy launchers, and a blank place for an emblem. I click on that blank place for the emblem and on the left it shows my choices for emblem. I click on one of those to put it on my sub. I can see my choice on the tower once I go out to sea.
